Is there a way to get between San Francisco and Oakland via public transit between 1am and 4am?

I live in SF and have been told that, if I'm out too late in Oakland, I'll be stuck there for the night. Seems a bit extreme for a major metropolitan area but I don't know Oakland's transit system or the Golden Gate transit system well enough to figure it out.
